only thing i could think of is that there could be an issue with the clutch master cylinder which has a bad piston and is stuck in a certain area which only starts pushing out the fluid at a certain point.

Master cylinder, "looked" fine, I didn't see any leaks from it. I really don't know what else to check for it. I've never really had a need to look other than now.

In the 2000 miles I've done I haven't noticed any. And we bled the system on Sunday. I don't get it... :/

You're sure the clutch itself is good right? I knew a guy in school with a 5-speed truck that had a similar problem. Bled everything he could and the pedal still didn't feel right. Turned out a couple of the clutch spring fingers were broke and he didn't drive hard enough to make the clutch slip.

Not sure if that's you're case, but just throwing that out there.
