The windows were supposedly designed so that you could drive with the windows down while it was raining and not get wet.

I believe clarkson proved it wrong in one of his films...

The windows were designed like that so you could roll them down period.

The shape of the door would have made it impossible for the full size windows to roll down, considering the widest point of the door was the base of the window.
